You will find as you stop and start the CPU client the PPD (Points Per Day) will go down. That's because the PPD is calculated with the (quick return) bonus points taken into consideration.

The GPU doesn't have any bonus points related to it so you can stop folding on the GPU and when you come back to it a day later the PPD will be the same.
