Mobo vs. Corsair Link - what's actually running my fans?

Hi, I've got an Asus Maximus VI Gene with a Corsair AX860i and H100i PSU and water-pump. Both the motherboard and the PSU/Pump have their own fan-management tools (Fan Expert 2 and Corsair Link respectively).

I'm just not sure which is running my fans and which SHOULD be running my fans. Any ideas>

If you've got your fans connected to the H100i you can use Link to control them maybe try connecting them to the mobo too and see which programme you like better and set it up which ever way
