Those are just sata ports, it depends on the source from the motherboard. That said they should be compatible yeah.

Are the cables sata 3 rated though?

The cables dont matter, even the oldest sata cables work with sata 3 just fine.

I have my Corsair Force 3 SSD and my Seagate Barracuda Sata 6Gb drive in the hot swap bay's both connected, via the leads on the hot swap bays to the sata 3 ports on my board and have no issues.
