pump\fan header question

I have an XSPC D5 pump and i was wondering if anyone could see a problem powering the pump using a fan header off the motherboard or is it just safer to keep it supplied from the 12v molex?

The D5 draws a current of 2A at 12V, so you'd have to see what your motherboard fan headers can safely put out. I believe a typical value is probably more like 1A, so it's probably safer to use a 12V molex.

Either way, I would just stick it on 12V just so it has constant voltage, instead of changing with the fan headers.

As Remmy says currect draw of pump is too high for the headers and the D5 doesnt like its voltage varied, the speed control is in the pump not on the supply voltage
