Might sound like a stupid question, But wouldn't this effect the ports in the connector?

In what way? As long as you insert the paper clip carefully you won't damage anything. This is a common practise, especially among watercoolers when testing a loop with the PC unpowered. I've done it many times with no adverse effects.
