I have a H105 cooler just wondering if i should i plug the pump into the cpu header and fan y-connector into chassis fan

Or the Pump into chassis fan and y-connector into cpu header.
 
Personally, i'd plug both of them into the molex connector on your PSU and avoid the motherboard headers as much as possible, as these can make your system look a little cluttered.

You can (on most motherboards) turn off the errors that can happen if you have nothing connected to the CPU header.
 
Seeing as it's the fan that makes the most noise, have the fan running off the PWM motherboard header so that its speed is temperature dependant, and run the pump off the PSU.

Wouldnt having the pump on the header mean the pump speed would change depending on temp?

Could then have you fans at a fixed quiet speed.

The pump is usually on a SYS_Fan header then set that header to 100% full speed in the bios the pump must always be running at full speed, the fans then go to the CPU_Fan header which modulates according to temps or you can run the pump direct via Molex and use a fan controller for manual fan control or auto temp control.
